Die vier mutierten Schildkröten Leonardo, Donatello, Raphael und Michelangelo leben mit einer ebenfalls mutierten Ratte namens Splinter ihr Leben in der Kanalisation von New York und üben sich in der Kunst der Ninja. Zudem begegnen sie der Laborassistentin April O’Neill, dem Strassenkämpfer Casey Jones und einer noch unbekannten Vereinigung, dessen Schicksalle alle mit den Machenschaften des Shredders verbunden sind.
