Der Anime spielt in einer parallelen Variante unserer Gegenwart, in der die Technisierung des Alltags weiter fortgeschritten ist. Es gibt niemanden, der kein persönliches Computerterminal (kurz PET genannt) besäße. Diese handlichen Computer sind alle miteinander über das Internet verbunden und auf jedem dieser PETs läuft daher ein sogenanntes NetNavi, eine künstliche Intelligenz, die der Abwehr von Viren und anderen schädlichen Programmen dient. Kämpfe zwischen verschiedenen NetNavis erfreuen sich hoher Beliebtheit bei den Benutzern. Hikari Nettos NetNavi ist Rockman - die KI ist nebenbei noch sein bester Freund. Sie wollen es an die Spitze der Net-Kämpfer schaffen und müssen außerdem noch zahlreiche andere Abenteuer im Netz bestehen...

Einklinken! Megaman!
Im Jahre 200X sind alle Menschen mit einem zentralen Computersystem verbunden. Jeder besitzt einen tragbaren Computer, der eine virtuelle Figur, den NetNavi, enthält. Der NetNavi „lebt“ im globalen Netzwerk und ist nach den Fähigkeiten seines Besitzers gestaltet. Der kleine Lan Hikari ist überglücklich, als er von seinem Vater seinen eigenen NetNavi namens MegaMan erhält.

Panik Im U-Bahn-Tunnel
Dax liegt im Krankenhaus, weil ihn seine Robo-Katze ins Bein gebissen hat und der Lehrerin Miss Mari wird von einem wütenden Robo-Hund die Handtasche geklaut. Lan und Maylu sind Zeugen des Diebstals und verfolgen den Hund bis in die U-Bahn. Dort treiben Wily und die „World Three“ gerade ihr Unwesen: Aufgrund einer Manipulation gerät die U-Bahn außer Kontrolle. Lan und MegaMan versuchen, die drohende Katastrophe zu verhindern.

Ampelchaos
Yai Ayano, Tochter eines stinkreichen Firmenchefs, kommt neu in die Klasse von Lan, Maylu und Dex. Sie protzt mit dem Reichtum ihrer Eltern und macht sich damit bald unbeliebt. Wärenddessen legen Maddy und ihr durchgeknallter NetNavi Wackoman von der Organisation „World Three“ das gesamte Ampelnetz der Stadt lahm. Der Verkehr in DenTech City kommt völlig zum Erliegen. Lan und MegaMan haben alle Hände voll zu tun, um das Chaos in den Griff zu bekommen.

Eins, Zwei, Drei!
Der neue Lehrer an der DenTech Academy Mr. Higsby führt böses im Schilde: Er will sich die Battlechips der Schüler aneignen. Kurzer Hand manipuliert er das Computersystem, sperrt alle Kinder und NetNavis aus und fordert Yai zu einem Zweikampf heraus. Dieser weigert sich, die Life Aura- und Hero Sword Chips herauszugeben. Lan und MegaMan eilen zu Hilfe, hacken sich in das Computersystem ein und starten eine nervenaufreibende Befreihungsaktion.

Angriff der Robo-Fische!
Maysa will, dass sich Lan, Maylu, Dex und Yai wie „normale“ Kinder verhalten. Mit Sport und gesunder Ernährung hält er seine Schützlinge vom Computerspielen ab. Das Fitnessprogramm nimmt ein jähes Ende, als Robo-Fische aus dem Aquarium der DenTech-City durch die Stadt fliegen. Die bösen „World Three“ wollen die Fische als Waffen missbrauchen. Mit den NetNavis MegaMan und Glide versuchen Lan, Maylu, Dex und Yai das Schlimmste zu verhindern.

All the water in DenTech City has dried up! World Three has captured Tory and his father Dr. Froid and forced them to use their NetNavi IceMan to freeze the programs that control DenTech City's Waterworks. Lan and his friends rush to save the day, but with MegaMan encased in ice and the Waterworks decaying, can they possibly stop World Three in time to restore the city's water?

World Three's Count Zap is on a robbing rampage, only no one knows that his real target is the videogame that AyanoTech is about to release; if he can steal that, he'll make kids all over the world miserable. Lan and his friends learn of the sinister plot, and MegaMan goes up against ElecMan to stop it. But even with the help from Black Rose and WoodMan, will MegaMan be able to stop the ultra-powerful ElecMan?

Feeling like he's lost his inner fire, Mr. Match decides the only way to ignite it again is by defeating MegaMan once and for all. To lure him into his high-temperature trap, Mr. Match sends TorchMan out on a spree of overheating chaos throughout DenTech City. Maylu happens to be at the salon at the time, her hair gets fried, and Lan makes the mistake of laughing at her. Meanwhile, MegaMan hasn't replied to TorchMan's mayhem, causing Mr. Match to grow impatient. He sends TorchMan to challenge MegaMan directly, but the message stops at Roll, who also happens to be mad at MegaMan! Maylu and Roll decide to take on TorchMan, falling right into the terrible trap. Will MegaMan show up before Roll gets toasted?

Operation Yoga-Tier
Im Auftrag von Mr. Wily stellt Yoga-Fatzke Yahoot im Fernsehen sein Hypnosekönnen unter Beweis. Die Show wird ein voller Erfolg. Bald sind alle außer Maylu und Lan hypnotisiert und halten sich für Tiere. Lan sieht nur eine Möglichkeit, noch Schlimmeres zu verhindern: MegaMan muss im zentralen Computersystem gegen Yahoots NetNavi Magicman antreten.

Numberman Dreht Durch
Wegen der bevorstehenden Landesmeisterschaft trainieren Land, Maylu, Yai und Dex eifrig mit ihren NetNavis. Mr. Wily und sein Gefolge von „World Three“ planen einen fiesen Coup um die NetNavis, die gegen sie sind, auszuschalten.

Sieg Durch Trick
Tory und Iceman treten im ersten Fight gegen Rocketman an und gewinnen. Doch der zweite Kampf wird schwieriger: Lan mit MegaMan kämpft gegen Miyu und Rocketman. Miyu prophezeit Lan eine Niederlage innerhalb von fünf Minuten. Lan hat aber zum Glück von Higsby zuvor Mini-Boomer geschenkt bekommen, die ihm helfen sollen zu gewinnen.

Die Retter Erde (Teil 1)
Noch vor den NetBattle-Kämpfen des N1 Grand Prix beleidigt Maddy Maylu und Yai. Maylu fordert selbstbewusst Maddy und ihr NetNavi WackoMan im anstehenden Match heraus. Das Duell wird hart für Maylu, denn WackoMan kämpft mit ebenso unfairen Mitteln wie seine Besitzerin.

Die Retter Erde (Teil 2)
Der N1 Grand Prix ist in vollem Gange. TorchMan und MegaMan stecken noch immer in ihrem erbitternden Kampf. MegaMan scheint im Vorteil zu sein, bis Mr. Match einen Virus herunterlädt. Dieser Virus übernimmt die Kontrolle über die Sonnenkollektoren auf dem Dach der Kuppel der Arena. Die gebündelten Sonnenstrahlen lassen Lan in der quälenden Hitze schmoren.

Party mit Hindernissen
Yai lädt ihre Freunde für deren Leistungen beim N1 Grand Prix in ein feines Restaurant ein. Dort fängt Chaud, der arrogante Sohn des BlazeQuest-Direktors, mit Lan Streit an, bis dieser ihn zum Kampf auffordert. Mitten auf einer belebten Straßenkreuzung tragen die zwei mit MegaMan und ProtoMan den Kampf aus. Währenddessen schickt Mr. Wiley hartnäckige Viren ins Netz, die in der Stadt für einige Unruhe sorgen.

Der legendäre Programmsprung
Lan will hinter das Geheimnis des Programmsprungs kommen, bei dem drei Battlechips hintereinander geschaltet werden müssen. Nach einigen Fehlversuchen funktioniert es. Doch dann taucht Chaud auf und demonstriert den echten Programmsprung.

Die schwarzen Zwillinge
Auf dem Grand Prix erscheinen zwei vermummte Gestalten mit ihren NetNavis Stoneman und Blasterman. Dann geschieht etwas Außergewöhnliches: Als die Verbindung zwischen den Benutzern und NetNavi gekappt wird, kämpfen die NetNavis ohne ihre Besitzer weiter.

Das Fischauge
MegaMan und Sharkman kämpfen gegen Stoneman und Blasterman. Der Verdacht, dass Maysa und Commander Beef ein und dieselbe Person sind, erhärtet sich. In letzter Sekunde kann Miyu seine Enttarnung verhindern.

Rolls Verwandlung (Teil 1)
Beim N1 Grand Prix bekommen einige ausgeschiedene NetBattler durch den „Verlierer-Joker“ die Chance weiterzukämpfen. Die „World Three“ manipulieren jedoch das Programm hierfür, da sie unbedingt TorchMan und WackoMan ins Rennen gegen MegaMan und Roll schicken wollen.

Rolls Verwandlung (Teil 2)
Durch einen Verwandlungs-Chip, den die „World Three“ Maylu aufgeschwatzt haben, wurde Roll zur bösen „Empress“. Ehemals die beste Freundin von MegaMan, versucht sie nun, ihn aus dem Weg zu räumen. Higsby versucht mit Hilfe eines Neutralisierungs-Chips die Verwandlung rüchgängig zu machen.

Warten auf Chaud
Das Semifinale des N1-Grand Prix: MegaMan und Lan bilden ein Team mit ProtoMan und Chaud, um gegen die erfahrungsgemäß kampfstarken Solo NetNavis StoneMan und BlasterMan anzutreten. Kurz vor dem Match wird Chaud zu einer geschäftlichen Besprechung gebeten – und bleibt prompt im Fahrstuhl stecken.

Der Einzelkämpfer
Nachdem Chaud und Yai sich aus einem feststeckenden Aufzug gerettet haben, erreicht Chaud das N1-Halbfinale gerade noch rechtzeitig, um daran teilzunehmen. Er und ProtoMan halten nichts von Teamwork. Um alleine gegen StoneMan und BlasterMan kämpfen zu können, schlagen sie Megaman k.o..

Das Titanic-Gefühl
Beim Finale MegaMan-ProtoMan stürzt das Stadion ein. Als wäre das noch nicht Unheil genug, erwacht dadurch auch noch eine besonders finstere Gestalt zum Leben: PharaoMan, ein böser, starker NetNavi.

Rufe aus dem digitalen Jenseits
Mysteriöse Ringe erscheinen auf den PETs der fünf Freunde. Es stellt sich heraus, dass MegaMans Datenmaterial noch nicht vollständig gelöscht wurde und eine Chance besteht, ihn wiederherzustellen.

Wieder einer weniger
Lans Dad schickt die NetNavis der fünf Freunde ins Wissenschaftslabor, um MegaMans Frame zu holen. Dort wird GutsMan von PharaoMan gelöscht. Doch auch die StoneMan/​ BlasterMan-Armee ist zur Stelle, um PharaoMan gefangen zu nehmen. Ein Kampf ist unausweichlich.

MegaMan lebt!
Chaud schickt ProtoMan ins Zentrale Computersystem, um MegaMan wiederherzustellen. Glücklicherweise gelingt dies. Gemeinsam greifen die beiden PharaohMan an und schwächen ihn so, dass Mr. Wily ihn leicht gefangen nehmen kann. Doch PharaohMan will nicht für Sterbliche arbeiten und greift zu verzweifelten Mitteln.

Lan gerät in Netopia in die Fänge des korrupten Bürgermeister Daryl, der die Jugendgang um Raoul aus der Stadt vertreiben will. Außerdem hat er vor, Netopia abzureißen, um sich einen Tempel zu errichten.

Lan wird in Brand City von Mrs. Millionaire, einer gelangweilten, steinreichen Lady, in ein Spiel gelockt, dass er nur verlieren kann. Denn das Spiel beginnt nach jedem Sieg, den er erringt, von vorne.

Wer ist Kid Grave?
Während Lan verreist war, ist die Computerstadt Net City online gegangen. Dort hält sich auch der Schurke Arashi auf, der das Ventilationssystem in Yais Haus manipuliert, so dass die Ärmste fast sterben muss.

Die Virusfabrik
Immer neue Viren greifen an. MegaMan findet heraus, dass sie in einer bestimmten Fabrik hergestellt werden. Daher muss dem Treiben in dieser Fabrik ein Ende gemacht werden.

Unverhoffter Geldsegen
Der völlig bankrotte Higsby bekommt Besuch von dem geheimnisvollen Mr. Gauss. Dieser überredet ihn zu einem finsteren Plan: Gauss’ NetNavi MagnetMan manipuliert sämtliche Konten auf der Bank und transferiert Millionenbeträge auf Higsbys ehemals leeres Konto. Dieser kann sich so eine riesige Firma schaffen und viele neue seltene BattleChips zulegen. Yai und Chaud gucken dagegen dumm aus der Wäsche: Sie, bzw. die Firmen ihrer Väter, sind völlig pleite.

Countdown in die Katastrophe
Ein Naturschützer will einen Damm sprengen, um die Menschheit auf den Irrsinn der Naturzerstörung aufmerksam zu machen. Lan, Sal und MegaMan wollen das verhindern und die Menschen auf andere Weise auf die Umweltzerstörung hinweisen.

Die große Pinguinplage
Mechanische Grave-Pinguine sorgen dafür, dass in Den Tech City die Eiszeit ausbricht. MegaMan kämpft gegen FreezeMan, kann ihn aber nicht besiegen. Da erscheint glücklicherweise HeatMan, der mit seiner Wärme eine reelle Chance gegen FreezeMan hat.

Der rote Blitz
Mr. Famous schlägt Mr. Match vor, HeatMans Frame mit TorchMans Daten zu füllen. Noch bevor der Transfer abgeschlossen ist, greift HeatMan in den Kampf zwischen MegaMan und FreezeMan ein.

Der alte CutMan erzählt Schauermärchen über MegaMans Verbrechen. Daraufhin wollen die CutMan-Brüder MegaMan zur Rechenschaft ziehen. Sie trennen ihn von Lan und geben ihm Saures.

Mit Vereinten Kräften
Zum Ärger von Count Zap, Mr. Match und Yahoot wendet sich Maddy von den ehemaligen „World Three“ ab, um neue Wege zu gehen. Dabei gerät sie ausgerechnet an Mr. Gauss von „Grave“. Obwohl sie zunächst sehr angetan von ihrer neuen Perspektive ist, muss sie bald feststellen, dass diese Organisation noch bösartiger ist, als „World Three“.

Der Kontakt zu den NetNavis in DenTech Citys Mondbasis ist abgebrochen. Commander Beef fährt dorthin, um das Problem zu beheben. Lan und seine Freunde versuchen mittlerweile herauszufinden, was es mit den mysteriösen neuen „ExtraCodes“ auf sich hat, die angeblich NetNavis ungeahnt stark werden lassen.

Bruderliebe
Maddy, Count Zap, Mr. Match und Yahoot erfahren, dass der Geist ihres verschwundenen Anführers Mr. Wily auf einem Computerchip weiterlebt. Sie machen sich auf den Weg zu einer weit entfernten Insel, auf der sich der Chip befindet. Lan und seine Freunde erfahren davon und versuchen sie zu stoppen.

Der NetMobile Grand Prix!
Ayano Tech richtet einen NetMobil Grand Prix aus. MegaMan und seine Freunde sowie Welt 3 und die NetzAgenten treten gegeneinander an, um zu sehen, wer das schnellste Fahrzeug hat. Es gibt spezielle BattleChips, die eingesetzt werden dürfen, um die Gegner auszuschalten. Alles ist erlaubt.

Das Virenbiest!
Ein riesengroßer Virus aus dem Stall von Kid Grave bedroht Net City. Er verschlingt nichtsahnende NetNavis mit Haut und Haar. Selbst ProtoMan und MegaMan können nichts ausrichten, und ihnen droht, selbst verspeist zu werden.

Mr.Wilys Rückkehr
Allein der geheimnisvolle NetNavi Bass ist immun gegen die Kräfte des Cyber Biests. Unklar ist, wer von seiner Macht profitieren wird: Megaman oder Grave? FreezeMan soll im Auftrag von Kid Grave Bass auslöschen. Dieser wiederum verschwindet mit dem ohnmächtig gewordenen Megaman und versetzt dessen Freunde in große Sorge.

Bass und das Virenbiest
Das VirenBiest hat ProtoMan ausgelöscht. Lan und seine Freunde machen sich auf zum Anwesen von Mr.Gauss, nicht wissend, dass es inzwischen das Hauptquartier von Mr. Wily ist. Dort finden sie die verschwundenen NetNavis und den Käfig des Monsters.

Das Ende Vom Ende
Wenn durch Grave VirenBiest nicht gestoppt wird, übernimmt Mr. Wily die Weltherrschaft. MegaMan kämpft also Auge in Auge mit dem Monster. Selbst seine stärksten Waffen bleiben jedoch erfolglos. Dann geschieht das Unglaubliche: MegaMan regeneriert sich innerhalb des VirenBiests und erscheint in einem ganz neuen Stil.

Chisao
Dex bekommt Besuch von seinem kleinen Bruder Chisao, der in Netopia wohnt und dort in eine Vorschule für hochbegabte Kids geht. Um dem Kleinen zu imponieren, hat Dex ihm allerlei Märchen aufgetischt, was sich natürlich später rächt.

Besuch Aus Der Cyberwelt
Lans Vater, Dr. Hikari, will eine Brücke von der Cyberwelt in die Realität schlagen, als er plötzlich verschwindet. Das Herzstück des Experiments, der „Dimensionskern“, ist von Viren befallen, die sich in der menschlichen Welt materialisieren. MegaMan und die anderen NetNavis können zunächst nur zuschauen, wie sich Lan und seine Freunde im Kampf abmühen.

For the first stop of Lan's World Tour, he lands in Netopia's Heaven City. Mayor Daryl of the city gives Lan a big welcome reception, and Lan feels like a superstar! But as Lan basks in praise, someone steals his backpack and with it, his PET and MegaMan! Worried about MegaMan, Lan searches for him in the supposedely dangerous downtown area of Heaven City and finds out that someone there has his PET. He meets Raoul, the leader of the street gang, Team Thunder, that protects the downtown area. Lan makes friends with Raoul, and the two of them hit it off with an intense NetBattle! Meanwile, the mayor, who turns out to be a corrupt politician, pursues his selfish plan of urban development in the downtown area. He wants to wipe out the street people who live there, unleashing hordes of viruses upon them. Raoul and Lan stand up to the Mayor and battle for the downtown group's right to remain.

World Three is gone and Count Zap has lost his spark. Feeling like a failure, he wanders back into his childhood home, where he's confronted by his wiry mother, Mama Zap. She may have a few circuits loose, but she convinces the Count to trap Lan and MegaMan into a rematch. As Lan happens to be passing by the Zap family mansion on his prize world tour, the trap is sprung and Lan is faced with an electrifying challenge. Count Zap and ElecMan are determined to get their revenge, and make Mad Mama Zap proud of her sad-sack son.

As he enjoys the final days of his World Tour Prize, Lan finds himself in Namasty, the country famous for the greatest curry on the globe. Meanwhile Yahoot has assembled the former World Three members to trap Lan into a NetBattle, claiming that Lan's defeat will be a new beginning for the evil organization, but Yahoot has his own secret crazy curry cooking scheme! Lan is lured into Yahoot's lair by his obsessive love of curry, where Yahoot unleashes his terrible team on Lan and MegaMan. It's gonna take a whole lotta teamwork to get Lan out of this soup, but will the gang get there in time?

Maylu and Roll wake up a jet-lagged Lan and MegaMan, just home from their travels, to show them an amazing new internet technology: the virtual NetCity! Meanwhile a net crime group known as Grave strikes to take over the world's cyber network. Grave operative Arashi sneaks his NetNavi AirMan into the computer system controlling Yai's mansion and puts her in ""grave"" danger by sending his AirMan in to overheat Yai while she's taking a bath! MegaMan must enter the computer network for Yai's mansion and go up against AirMan!

Legions of highly destructive viruses have infiltrated NetCity and blocked its main link from the human world. Worst of these are the terrible Cloudy Viruses, which have unleashed a destructive rain on the city that threatens to wash away all its data, jeopardizing everything in the world that depends on it. Taking refuge beneath the streets after narrowly escaping the virus pack, MegaMan, Roll, and Glide encounter TorchMan, who has been badly wounded by the powerful and evil FreezeMan. From TorchMan they learn of a factory where these viruses are produced. MegaMan, Roll, and Glide set out to find the virus factory and destroy it while TorchMan remains behind to meet his fate.

The Chairman and CEO of the powerful, world-famous company named after him, Gauss Inc., pays DenTech City a visit. Mr. Gauss makes a deal with Higsby that transforms the chip shop owner into the richest businessman in town! Meanwhile, AyanoTech, Yai's family company, goes bankrupt! It turns out that Gauss is a senior Grave operative, who is using the innocent Higsby to cause the economy to run amok. Fortunately, Lan and Chaud team up to take down Mr. Gauss's NetNavi, MagnetMan, restoring order to the banking system.

Lan and his friends are camping in Okuden Valley, with nature loving Sal acting as their chaperone, when Sal runs into an old childhood friend: Dave, now a park ranger, who quickly makes friends with Lan and the gang as well. But unknown to our friends, Dave has a dark secret: he also works for the criminal organization called Grave. At night, Dave's NetNavi QuickMan sneaks into the net control system for Okuden Dam and moves to destroy it. Sal and Lan race to stop his plan and find that his intentions aren't what they seem. But when he starts to have a change of heart, a new NetNavi, CutMan, appears on the scene to finish the job and eliminate QuickMan.

DenTech City is suffering a powerful heat wave! Luckily a new personal air conditioner arrives just in time to keep everyone cool. But a Grave general, a NetNavi called FreezeMan, uses their power to freeze DenTech City, and the weather flips from heat wave to blizzard! When his friends are turned to ice, Lan plods through the snow desparately searching for some place to jack in MegaMan, convinced the cause of the freeze is in NetCity. Meanwhile, the remnants of the deleted TorchMan are merged into a new NetNavi, HeatMan. MegaMan is overpowered by the fearsome FreezeMan and is on the verge of being deleted when HeatMan arrives to challenge FreezeMan. But is he in time to help MegaMan?

MegaMan thought he'd seen the last of CutMan at the Okuden Dam battle, but didn't know the tough little guy had five brothers--and they want revenge! With their master paper-cutting skills, they render MegaMan helpess in a hidden cyber realm. Then the true evil becomes known: the paper warriors are actually controlled by the Grave agent named ShadowMan! And when Lan loses communication with MegaMan, he asks Chaud and ProtoMan for help. Will they be in time?

Lan and MegaMan are about to face off against a really cool NetBattler named Whip and his NetNavi KnightMan! Only at the last minute, Whip runs off, chased by four mysterious women in black. Lan helps Whip escape, and they spend the day together touring the city. But it's not just a walk through the park. Lan ends up walking off with a SynchroChip, and it's a good thing he does--ShadeMan starts deleting NetCity, and after MegaMan is unable to stop him, viruses start appearing in the Human World! It's up to Lan and MegaMan to CrossFuse and stop them, but ShadeMan still manages to come out on top. Using the data he stole from NetCity, he fashions a powerful fortress. From there, he plans to strike out at the Human World and drive everyone off the planet!

Ms. Mari's class is going on a field trip to the WaterWorks-main control center for all of the water systems in DenTech City. But there's a problem with the pipes! The nerdiest villain on the Net, BubbleMan, has an evil plan to turn every fixture in the city into a flooding fountain. A Dimensional Area forms around the WaterWorks and BubbleMan materializes to take control of the system. Lan and MegaMan CrossFuse to battle the bubbly bandito, but the power of the Fusion soon fails. Our heroes seem to have a problem communicating--and unless Lan and MegaMan can work together as a team, DenTech City is sunk!!

The Darkloids are at it again! When electrical energy begins to surge all over the city, NetSaver Lan and MegaMan are called in to investigate. They find FlashMan on a dastardly dark mission of blindingly bright madness! His plan? To overload, then drain every circuit in the system! After defeating MegaMan in battle, FlashMan is rewarded with a powerful ""DarkChip"" from ShadeMan and ups the wattage on his rampage. Roll shows up and distracts FlashMan to give MegaMan time to recover, but is quickly overpowered. Just as FlashMan is about to delete MegaMan and Roll, the two unlock a brand new power called ""DoubleSoul,"" and pull the plug on the degenerate Darkloid!

Ms. Mari takes Lan and some of the other kids on a field trip to the ancient Yokayoka Hot Springs, but Lan finds more fun NetBattling a local employee named Tamako. That is, until he discovers Tamako and her NetNavi HeavyMetalMan are so obsessed with NetBattling they won't let Lan do anything else. Even worse, the goofiest villain on the Net, BubbleMan, has returned to get his revenge on MegaMan and Lan, even if it takes opening a Dimensional Area to do it!

A bowling craze is sweeping NetCity, and when Higsby wins bowling tickets, he sees a perfect opportunity to finally take Ms. Mari out on a date. Of course, he needs lots of help from Lan and Maylu just to get the date, and then, worried about embarrassing himself while bowling, he schemes with NumberMan to cheat! But that's far from the worst of it. Infected by a DarkChip, BowlMan starts wrecking the Human World and then even comes to the Human World! Lan and MegaMan CrossFuse and take care of him, but it looks like Higsby's cheating stunt has left him on the outs with Ms. Mari. That is, until she reveals that she'll go on another date with him.

Mr. Match is back in town--but that's the least of Lan's problems! The CyberWorld is being attacked by a flowery fiend with a desire to drain all the Data in DenTech City, and then the world! As computers, traffic systems and just about everything else electronic shuts down, Agent Lan and MegaMan are called into action to figure out how to stop the botanical nightmare, but soon MegaMan becomes trapped by the viney villain VineMan. On a mission of his own, HeatMan suddenly appears and frees MegaMan, but is badly damaged in the battle. As Famous helps Mr. Match recover HeatMan's data, somehow TorchMan's spirit is revived in the process! As MegaMan enters the final showdown with VineMan, he's soon joined by TorchMan to go DoubleSoul and fry the vicious vegetable!!

Lan scores free passes for himself and his friends to check out the new Science and Technology Center before it's Grand Opening. But really, he's been sent there on a secret mission by Mr. Famous to check out a potential virus infection. Little does Lan realize that the virus is a plant by SavageMan and ShadeMan to trap MegaMan in order to exact their revenge, but he sure finds out fast enough. He also learns that, with the DarkChip sent by the Mysterious Man, that revenge expands into the Human World, where viruses and SavageMan himself come after Lan and his friends!

Dex finally returns home from Jawaii Island, where for months he's been in training with the ex-World Three gang to become the ultimate NetBattler. Meanwhile, things are heating up in DenTech City as BurnerMan unleashes a hot blast of chaos throughout the town. Lan and MegaMan spring into action, but they're interrupted by Dex and GutsMan--on a mission of their own to try out their new so-called skills. Dex joins forces with Lan to stop BurnerMan's rampage, but only because he wants to defeat Lan himself! Have the old friends become new enemies--or is Dex just dazed and confused?

But the valuable metal is locked away in a high security building, so they create a Dimensional Area and send in the bumbling BubbleMan to steal it from the safe. When he fails, BurnerMan takes on the task. He completes the mission, delivers the goods to his bosses and prepares for another heist. Meanwhile, Lan and MegaMan spring into action to stop the villains, only to discover that the only way into the Dimensional Area is by CrossFusing at exactly the right moment. But can they perfect the process before all the precious rare metal is pilfered?

When MegaMan swings into action, he discovers a hard-hearted fellow NetNavi called SearchMan who is also after ShadowMan. And SearchMan is perfectly willing to delete anything in his way--even MegaMan.

Lan finds a warehouse full of DarkChips, and he starts to think he's the best NetSaver on Earth. He's sure that it'll be easy for him to find the factory that's making the DarkChips. Meanwhile, Chaud has plans of his own to find the factory: he follows Ms. Yuri. At the warehouse, Lan stumbles upon the factory and also upon DesertMan, who's so powerful that Lan and MegaMan can't defeat him. Just when it seems that it's curtains for them, CrossFusion ProtoMan shows up and helps to save the day.

Lan can't believe that his dad would give a SynchroChip to Chaud, but that's exactly what Dr. Hikari did. And even worse, he reveals that Chaud and ProtoMan had a stronger CrossFusion than Lan and MegaMan! Lan has to run off on an errand for Maylu, but it turns out that the errand was just a trick by Yai to get Lan, Maylu, Ms. Mari, and Rush into an elevator that turns into a robot and flies them to KingLand. The data from Ayano Tech's latest video-game has been stolen, and it's up to Lan and his friends to get it back!

When Dex does a delivery for Yahoot's curry shop on Jawaii Island, the customer cons him into trading the food for a mysterious box. Yahoot scolds him for not collecting the cash, but soon finds out the seemingly worthless box is actually a powerful NetWrecker machine, capable of altering a NetNavi's data and increasing its power and size to unbeatable proportions! When Lan and the gang land on the island for a visit, he and MegaMan soon find themselves in a NetBattle against Dex and his amazing machine! In his efforts to finally defeat Lan, Dex boosts up GutsMan's power, but he loses control of the big metal ape, sending GutsMan stomping through the streets with Roll as his prisoner. This ""Incredible Guts"" seems unstoppable, and worse yet, nobody knows how to change him back!!

Higsby has put together his very own NetBattle tournament, but it looks like it's going to be a disaster. Only Lan and his friends have entered. Even worse, Shuko, who has a reputation as being so unlucky that she ruins everything around her, wants to enter. Shuko's bad luck starts to affect the others, and she actually wins! But when she goes to cook up the rice she won as the tournament's first prize, she learns that Higsby's power is out. She's sure that she caused the problems, and she's very upset. Looking to cheer her up, her NetNavi SpoutMan goes to the power plant to fix the problem. But when SpoutMan starts crying, cyber water gushes everywhere and threatens to destroy not only the power plant, but also the entire CyberWorld!

Ms. Mari takes Lan and Maylu to an International Exhibition being held at the amazing new Sea Tower building that rises up from the middle of the harbor, but their visit is interruped when ever-ready Net rival Tamako appears and goads Lan into a NetBattle. But soon there's another interruption: SavageMan shows up, sent by the Mysterious Man to take care of MegaMan and Lan in exchange for the DarkChips he craves. The forces of evil aren't messing around this time: they've even sent in Ms. Yuri to destroy the Sea Tower with our heroes inside!

Lan shows up to save a stalled truck on the train tracks, but he finds that a stranger already took care of the situation. Later, Lan meets the stranger, Raika, a NetSaver from Sharo, and his NetNavi, SearchMan, who had helped MegaMan and Lan defeat ShadowMan earlier. Raika is unimpressed by Lan, feeling he relies too much on the SynchroChip and not enough on his intelligence. And when VideoMan attacks, it seems that Raika is right: CrossFusion MegaMan can't defeat VideoMan, but luckily Raika destroys the Dimensional Area generator and gets rid of VideoMan before he can delete CrossFusion MegaMan.

Raika and Lan are instructed to work together to investigate what's apparently a ghost that's robbing banks and corporations. Unable to get along with each other, they decide to work independently. When the ringleader behind the thefts turns out to be DesertMan (who can make himself invisible), MegaMan finds himself in big trouble and facing a tough NetBattle all alone. Meanwhile SearchMan, against Raika's orders, goes in to rescue MegaMan. Raika is shocked that SearchMan has disobeyed his orders. MegaMan gains a new DoubleSoul power, Search Soul, and with it, he defeats DesertMan.

After using the DarkChips too many times, the Darkloids begin to depend on them just to function, so DesertMan breaks into NetPolice headquarters to steal some confiscated DarkChips. Lan and MegaMan rush into action and manage to stop the sandy scoundrel and capture him. Dr. Hikari examines DesertMan and tells the others that he thinks Darkloids might actually be a new digital creation that evolved on its own--unlike every other Navi, which were at least partly created by humans. ShadeMan learns of DesertMan's capture and sends FlashMan to free him, but ShadeMan realizes that FlashMan might need a little help. With the Mysterious Man's assistance, ShadeMan captures Keifer and Manuela and offers to return them in exchange for DesertMan's release.

ShadeMan, who's suspicious of the Mysterious Man, schemes to obtain the DarkChips on his own. Soon after, information on the DarkChips is leaked to Manuela, but when she investigates, she's blocked by a Dimensional Area that surrounds the Secret Warehouse Lab. CrossFusion MegaMan and CrossFusion ProtoMan break through the Dimensional Area's barrier, but they find their way to the chips is blocked by the fearsome GravityMan. Working together, our heroes defeat GravityMan, but they discover, as does ShadeMan, that getting a hold of the elusive DarkChips is much more difficult than they thought.

BubbleMan is convinced that he has the answer to defeating MegaMan: DoubleSoul. The only thing is, true friendship is the basis of DoubleSoul, and BubbleMan has no friends. None of the Darkloids are willing to work with him, so he goes off in search of a Navi that he can trick into becoming his friend. Only he has it all wrong, and thinks that in order to make friends he needs to take data from them. BubbleMan finds SpoutMan and IceMan, and convinces them both to hang out with him, a first step to getting them to give him their allegiance. When MegaMan and the other encounter the odd trio, BubbleMan tricks SpoutMan and IceMan into battling their own friends!

Having gotten a hold of the Darkloids' Dimensional Area generator, SciLab has brought in Dr. Regal to investigate its mysterious energy source. Dr. Regal finds a way to power up the generator, but then a Darkloid named SparkMan shows up and uses the energy of the generator to drain the strength from CrossFusion MegaMan and CrossFusion ProtoMan during a battle! SparkMan succeeds with his mission to destroy the generator, and the secret of its power source comes out--it runs on data from captured NetNavis.

BubbleMan becomes a pawn in the power struggle between ShadeMan and the Mysterious Man. Meanwhile, the Mysterious Man sends BurnerMan on a mission to cause a devastating volcanic eruption. The site happens to be right under the hot springs Lan and the gang have gone to for vacation. As the tiny town begins heating up and melting down, Chaud joins Lan to stop BurnerMan from superheating the magma deep below the earth and causing massive molten mayhem. But can the NetSavers stop their fiery foe in time?

VideoMan tricks MegaMan into coming to a video store and then records his movements and copies his image. VideoMan then transfers MegaMan's likeness to videotapes around the world so that every time someone watches one, the MegaMan copy appears and causes trouble. Lan and Chaud finally figure out how to erase the tapes using a magnetic field, and as CrossFusion MegaMan and CrossFusion ProtoMan, they erase all the MegaMan copies and delete VideoMan as well.

Chaud is tempted with a DarkChip to rescue ProtoMan from deletion, but will he use it?
